In the Ultimate Universe, chances are if you were a superhero, you were also a member of SHIELD. Introduce in Ultimates #2 (2002) by Mark Millar and Bryan Hitch, this version of SHIELD was founded during the Cold War by Nick Fury and Clint Barton. General Thaddeus Ross was selected to become the leader and under his leadership the Weapon X Program was created, led by John Wraith that created Wolverine. After Ross’ apparent death, Fury was selected as the new director and his first task was to dismantle the Weapon X program and resurrect the Super-Soldier program. (The Weapon X program would continue to exist as a rogue organization.) He would hire Bruce Banner to recreate the formula that created Captain America but this resulted in the creation of the Hulk. They also funded the Oz formula from Oscorp, that resulted in both the creation of Green Goblin and Spider-man. Sandman and Electro were also result of Hammer Industries attempt to recreate the formula.
SHIELD would create it’s own superhero team in the form of the Ultimate as well as bringing the X-men and Spider-man under their purview, however, they would sever ties with the X-men. They also created a sister organization in STRIKE for Europe. Following the Liberators attack on SHIELD, the Ultimate would break away from SHIELD as well. After Ultimate Power, Carol Danvers became the director. Fury would return and formed the Avengers in order to regain his position. Following a clash with the Ultimate and Avengers, planned by Greggory Stark, Greggory Stark became the leader of SHIELD. He was eventually killed and Fury returned to his position. Following the Children of Tomorrow, Fury was removed from his position and it was given to Melvin Flumm. Following Reed Richard’s attack on Washington and Captain America being elected president, he assigned Monica Chang as head of SHIELD. It was eventually dismantled following Galactus’ attack but Fury would reform it under the UN. Along with the rest of the universe, the organization was destroy during the Incursion but it is believed that it was restore once the universe was.
