Oh this is going to be controversial. Introduced in Ultimate X-Men #2 (2001) by Mark Millar and Adam Kubert, like in the Prime universe, the Weapon X program was formed during the Second World War to create the ultimate soldier. However in this universe, mutants didn’t exist until they kidnapped and experimented on Corporal James Howlett. They found out there was an X-Gene that could give people powers. James become the first mutant, as Mutant Zero, and the Weapon X released this gene into the atmosphere and began creating mutants. (See what I meant about controversial?). James was later freed by Erik Lansherr, the son of two scientists. After killing most of the staff, he would leave the facility.

Eventually, the project was taken over by John Wraith who had James captured and forced him to be bonded with admantium. He had James’ memories erased and had him sent on missions in the Gulf War under the name Logan. During one of these mission, he was attacked in the desert and happened upon an old friend in Nick Fury. Rather then escaping, he carried Fury back to base and reward by being sent back to the Weapon X project. There he was tortured and abuse by Wraith and his men, developing a hatred for Sabretooth, a fellow cellmate who would volunteer to help Wraith. A few years later, Logan would escape with the aid of Fury.

The Project fell under the control of SHIELD but would do their own things, most of which involved kidnapping young mutants and forcing them on dealing missing by implant shock chips into their necks. When Logan joined the X-men, Wraith sent a few of these mutants to capture the X-men. Wolverine allowed himself to get captured so that SHIELD and the Brotherhood could come and rescue him and the team. Working together, all three teams shut the facility down with all the captured mutants either leaving with the X-men or with the Brotherhood.

(NOTE: Most of the members below were part of the Project unwilling via shock chips.)
